Ritsuka Fujimaru arrives in the era falling from the sky, with no Servants to save them. The Chaldea staff report any Servants that should've accompanied Ritsuka were repelled during rayshift, and they can't rayshift Ritsuka back until the era is fixed. Fortunately, a mysterious old man appears and saves Ritsuka. Landing on a nearby location, the old man, after checking their condition, shows Ritsuka the city they're now in is one of villainy; Mages, monsters, moving dolls, and pseudo army called the Hornets being such dangers. As well nearly all good nature people have died as only those of evil nature were able to survive long. The old man reveals the city to be Shinjuku, and shows the entire city is surrounded by a wall that only has an environment similar to the the other Singularities beyond it according to SHEBA. Leonardo da Vinci asks the old man about the tower being constructed to the west, to which he answers it is the enemy's headquarters. He reveals the tower doesn't connect to any road, and trying to enter it by jumping from rooftops would result in getting shot down by a Servant. The old man then introduces himself as Archer of Shinjuku as he fears revealing his True Name now may be dangerous. Down on the streets, Archer talks how anyone in the city can destroy the world now when previously such an act was prevented, which makes da Vinci suspect his villainous identity but she draws a blank. Archer then stops Ritsuka from getting caught a wire net tossed by some thugs. When the thugs go to confront Ritsuka and Archer, da Vinci see they possess magic to her and Mash Kyrielight's surprise. Archer explains they're Spellcasters who embraced their evil to survive in Shinjuku as good will only be oppressed or killed. The thugs then go to kill Ritsuka and Archer, hoping to sell their corpses to a necromancer. Back in Chaldea, after the thugs are defeated, da Vinci is unnerved she can't figured out Archer's True Name despite her genius. While agreeing with Mash's suggestion that Archer is disguising both his True Name and class, da Vinci believes it may also the possibility of Servant misunderstanding its own class. In this case, it's a Caster misunderstanding itself as a Archer. Da Vinci and Mash are further unnerved by Archer's fighting style as it uses bullets, which doesn't apply to who she suspects his identity to be. She decides they should continue investigating Archer while keeping it a secret from Ritsuka. Back in Shinjuku, Ritsuka believes Archer was summoned into the Singularity to fight for justice, which he suspects to be true. Then, after hearing that Ritsuka's answer of wanting to trust him, Archer decides to fight with them to earn their trust, and out of a common interest to stop the evil in Shinjuku.

At her hideout (the basement of a burger shop), Artoria Alter reveals she fought Archer before, though he was expectionally stronger than he is. She further reveals he and Rider are members of an alliance the controls Shinjuku, the Phantom Demon Alliance. She investigated them under suspicious they're the Singularity's source. She encountered Edmond Dantès, who told her to help Rtisuka. The next day, she leaves with Ritsuka for Shinjuku Station to find Archer.
After saving Ritsuka from a bomb disguised as a crying baby, Archer explains the city is filled with such traps. Suddenly, a group of enemies, which Archer calls Coloratura, approaches, and he has himself and Ritsuka hide themselves. Archer explains Coloraturas are Christine Daaé's marionettes, which patrol and massacre people whilst singing. After witnessing a Coloratura kill a man with no corpse leftover, Archer wonders if they use corpses as materials. Ritsuka attempts to save a wounded thug who they encountered earlier, but Archer warns them it's a trap by the Coloratura. After the thug is killed, Ritsuka and Archer attempt to sneak around the Coloratura without making any noise as they possess sharp ears. Unfortunately, Archer steps on some trash left on the street, which gets the attention of the Coloraturas. After nine of them are destroyed, the remaining two Coloraturas remain back, so Archer asks Mash to set an escape route for him and Ritsuka. However, the controller of the Coloraturas approaches them while Mash plots out of their escape route. The controller is revealed to be the Phantom of the Opera with a special Coloratura he identifies as Christine, who demands Ritsuka and Archer's blood, and prepares to attack. After Mash establishes an escape route, Moriarty destroys a nearby gas station to distract Phantom and Christine while he and Ritsuka can escape. Escaping to a highway, Archer explains all Servants who've fallen to evil in Shinjuku have separated into their own respective territories, which the highway happens to be one of them. Ritsuka and Archer are then chased after by giant wolf ridden by a headless person, which is targeting Ritsuka. As he runs while carrying Ritsuka, Archer explains the wolf is a Phantom, an existence born of fiction not strong enough to become a Heroic Spirit, and thus cannot be summoned as a Servant under normal circumstances. The wolf eventually catches up with the pair, so they're forced to fight it, which Archer identifies as Rider of Shinjuku. Unfortunately, Archer proves too weak of a match for the wolf, so he asks Ritsuka to escape by car to Shinjuku Station, where they'll meet up later. As Archer fights the wolf, a smokescreen appears when Artoria Alter suddenly arrives on a motorcycle. She then helps Ritsuka escape while Archer continues holding off the wolf.

At Shinjuku Station, the pair eventually find Archer struggle against Hornet soldiers. They help him defeat them. Archer then explains the Archer that Artoria Alter isn't him, as he lost his True Name and most of his power. He agrees with Leonardo da Vinci that he was split into good and evil, suspecting he's the good half. He then joins Ritsuka and Artoria Alter in the hopes of regaining his True Name, and returns to the hideout.
After escaping, Artoria Alter brings Ritsuka to her hideout, the basement of a burger shop. There she reveals she fought Archer before, not believing his current good nature after hearing it from Ritsuka. She also explains Archer's strength and magical energy were exceptional at that time. Telling Ritsuka to be wary of Archer, Artoria reveals Archer and Rider are part of an alliance of four Servants that controls Shinjuku, the Phantom Demon Alliance. Suspecting them to be the Singularity's source, she investigated them when she encountered Edmond Dantès

, who told her to help Rtisuka. However, Artoria Alter expresses concern for Edmond given his apparent lack of stength to even explore Shinjuku on his own to complete his task. Da Vinci wonders if something drained Edmond of his strength, but the lack of information makes her switch back to the topic of the Phantom Demon Alliance. Artoria Alter states defeating the alliance will require thorough strategy and great strength, believing Archer will join the effort. Warning Ritsuka to be careful of the city and Archer, she decides to help them search for Archer at Shinjuku Station tomorrow. The next morning, Ritsuka and Artoria Alter head to Shinjuku Station, which had turned into a labyrinth. However, while exploring the station, Artoria Alter becomes worried that the station's usual thugs are gone without a little trace of them being there. She suspects someone had cleaned up the scene to prevent anyone from discovering what happened to the thugs to prevent any witnesses from running. Realizing it's a trap, the pair are supported by Hornet soldiers. After defeating them, they hear fighting more Hornets, and asking for assistance. Arriving to defeat the remaining Hornets, Artoria Alter demands to known who Archer is and why he saved Ritsuka. Archer answers that he did instinctively to his confusion, though Ritsuka believes him to be a Hero of Justice. Artoria Alter then asks him of his connection to the Archer she fought before, demanding once again to know his identity. Archer reveals that while sharing the same appearance of the Archer Artoria Alter fought before, he had his True Name solen, and lost most of his power. Da Vinci wonders if he was split into good and evil, which makes Archer suspect himself to the good version. He speculates he had banished his good self to become the perfect villain as his conscience was disturbing his plan. Archer then decides to join Ritsuka and Artoria Alter in the hopes of regaining his True Name. Then, after explaining his deduction of Artoria Alter's identity, he goes with her and Ritsuka back to the hideout.

The next morning at the hideout, the group are alerted by a sudden phone call. Answering the phone, Ritsuka learns from Edmond that Alliance soldiers lead by EMIYA Alter are heading for Jeanne Alter's hideout. She remained neutral since her summoning, declaring to burn and kill any trespassing her territory. The Alliance soldiers are heading to kill her before she can become Ritsuka's ally, though Edmond doubts trusting her. Ritsuka decides to help Jeanne Alter regardless, so Edmond tells them to head to Shinjuku Gyoen, where she's located. After being told of the call, Archer reveals he was attacked by Jeanne Alter when he sneaked into her territory. Meanwhile, Jeanne Alter fights EMIYA Alter, and uses La Grondement Du Haine to force his retreat. Exerting herself with that attack, she is eventually found the group, and argues with Artoria Alter about her having a Master now. Learning said Master is Rtisuka, Jeanne Alter tries to convince them to make her their Servant, believing she can fight better than Artoria Alter and Archer. After defeating some thugs, Jeanne Alter and Artoria Alter argue about who Mash is subordinate to, with Artoria Alter arguing Mash is her subordiante since Galahad is possessing her. They stop arguing however when Jeanne Alter finally regonizes Archer, who apologizes her trespassing into her territory. But, she states Archer had severely wounded her previously, forcing her to escape into the subway while being pursued. As Jeanne Alter prepares to incinerate him, Archer tries to convince her the Archer who wounded was his evil self while he's the good Archer. However, learning Archer saved Ritsuka, Jeanne Alter decides to join the group despite not trusting Archer. Then, upon seeing Artoria Alter's clothes, she goes to collapsed boutique under the excuse she saw something suspicious. While waiting for her to return, the group attacked by a group of thugs and their so-called "Super Chimeras" After the thugs and one of the Super Chimeras are killed, the ghost of a thug commands the other Super Chimera to kill the group. However, Rider arrives and kills both it and the thug's ghost. Artoria Alter tells Ritsuka to carefully escape as the area is now Rider's territory, but Rider takes notices of Ritsuka though and prepares to attack. Jeanne Alter returns and unleashes La Grondement Du Haine on it on Archer's signal. Unfortunately the flames from Jeanne Alter's Noble Phantasm prevent the group from escaping, so they're forced to fight Rider, who can't escape either as Archer planned. After forcing Rider to retreat, Archer reveals the wolf is the master not the headless man, who is merely an urban legend meant only to frighten people. The wolf differs though as he ate people out of its resentment for humans. Ritsuka realizes the wolf to be Lobo the King of Currumpaw, the wolf from Ernest Thompson Seton's book that became feared for its intelligence, and died resenting humans after falling into a trap involving its dead mate, Blanca. Archer decides that with Rider out of the picture for time being, it's now the perfect opportunity to take out the Phantom, the Berserker of Shinjuku. Returning to the hideout, Ritsuka answers another phone call from Edmond, who congratulates them for their victory. He reveals the tower being constructed on the former site of the Tokyo Metropolitan Government Office is called Barrel Tower. He continues the evil Archer is the leader of the Phantom Demon Alliance, whose plan is to destroy the earth. Edmond tells Ritsuka they need to defeat the members of the Alliance before taking on Barrel Tower. After Ritsuka tells him they're going after the Phantom, Edmond tells them that the Phantom's base of operations is around Kabukicho. He then ends the call after telling Ritsuka to not trust Archer too much.

Returning to the hideout, Ritsuka answers another phone call from Edmond. He reveals the tower being constructed on the former site of the Tokyo Metropolitan Government Office is called Barrel Tower. He continues the evil Archer is the leader of the Phantom Demon Alliance, whose plan is to destroy the earth. He reveals Phantom's base of operations is in Kabukicho. Archer explains Kabukicho is guarded by hundreds of Coloratura that are constantly replenished. He asks the others to bring him an inact Colortura, while goes out to purchases materials for modifying it. Ritsuka, Artoria Alter, and Jeanne Alter soon return with an Coloratura. It is revealed the Coloraturas are from human flesh and nerves placed into the dolls. Archer rigs the Coloratura with an explosive, which will be placed with the others in Kabukicho that return from patrol. The explosion will cause confusion among the others, which the group will use as an opportunity to kill Phantom and Christine. The group then leave for Kabukicho.
After Ritsuka relays the information to the others, Archer states their current numbers are not sufficient enough to win against the Phantom. He continues that about 200 Coloraturas are stationed at Kabukicho while another 100 regularly patrol Shinjuku. If the group were to attack now it'd result in a fight against 200 coloratura that'll end with either the Servants dead, or more likely Ritsuka dead. Archer reveals the Coloraturas are listening to Christine's song on 24-hour loop coming the speakers as they wander Kabukicho, applauding every-time the song finishes. He also warns it's easy to get lost in Kabukicho as many of the building look the same, and one may find themselves ambushed the patrolling Coloraturas. When Atoria Alter and Jeanne Alter say they both destroyed several Coloraturas, Archer reveals those numbers return to being hundred, and the Coloraturas regularly abduct people for some purpose. With a frontal assault out of the question, Ritsuka suggests long ranged sniping, but Archer replies he might being to kill Christine. Artoria Alter suggests using Excalibur Morgan to destroy everything, but Archer claims the Phantom and the Coloraturas would survive as Shinjuku is now brimming with an unbelievable amount of magical energy. Archer then asks the others to bring him a Coloratura intact, which he'll use to observe Kabakicho through it. Ritsuka, Artoria Alter, and Jeanne Alter then go out to find a Coloratura while Archer goes to purchase materials for the modification. Later, Ritsuka, Artoria Alter, and Jeanne Alter come across a Coloratura abducting a man, and they move to capture it. With the Coloratura captured and the man saved, the group return to the hideout. There it is reveals the Coloraturas are constructed from humans, with their flesh and nerves being placed into the dolls. After stating the humans once turned Coloraturas can't be saved, Archer reveals he rigged the Coloratura with a bomb. Said Coloratura will be placed back with the others when they return to Kabukicho at their regular intervals, and then its bomb will triggered. The explosion will cause confusion among the Coloraturas, which the group will use as an opportunity to kill Phantom and Christine. After Archer finishes rigging the Coloratura, and gives the detonator to Ritsuka, the group head for Kabukicho. Placing the rigged Coloratura with the others, Archer orders Artoria Alter and Jeanne Alter to take their positions. Ten minutes later, Ritsuka prepares to detonates the bomb, but Archer pushes it first after Ritsuka's determination. The resulting explosion scatte the Coloraturas, and Artoria Alter and Jeanne Alter move in to fight them. Meanwhile after destroying several Coloraturas, Ritsuka and Archer encounter Phantom and Christine. It is revealed that Christine was summoned with a severely lacking Saint Graph, so Phantom placed her into a doll. Sickened by Phantom's actions, Ritsuka and Archer fight Phantom and Christine. After they're defeated, Christine asks Phantom if she was only summoned to sing, which he confirms before she disappears. However, before he could reveal something about Archer, Phantom is killed by EMIYA Alter, who knows Archer's True Name. Mash calls Artoria Alter and Jeanne Alter to help Ritsuka and Archer, but they're busy dealing with the still active Coloraturas. Ritsuka and Archer prepare to fight EMIYA Alter, but Cursed Arm Hassan arrives and convinces him to retreat. After Artoria Alter and Jeanne Alter rendezvous with Ritsuka, Archer, and Cursed Arm, the group escape Kabukicho.

At the Kabukicho, the group execute their plan. While Artoria Alter and Jeanne Alter fight the Coloratura scattered from the resulting explostion, Ritsuka and Mash fight Phantom and Christine. It is revealed Christine is a Phantom placed into a Coloratura by Phantom. After Christine disappears, EMIYA Alter kills Phantom before he can reveal any information about Archer. Ritsuka and Archer prepare to fight him, but Cursed Arm Hassan arrives and convinces him to retreat. After Artoria Alter and Jeanne Alter rendezvous with the others, the group escape Kabukicho.
Returning to the hideout, Ritsuka, Archer, and Cursed Arm celebrate their victory. After Archer collapses drunk, Cursed Arm claims the Singularity of Shinjuku will soon disappear since Ritsuka already resolved the Human Order Incineration. Da Vinci warns though the Singularity manifested after the Human Order Incineration was resolved, and they haven't a clue what the enemy's goal is. However, Cursed Arm reveals the Phantom Demon Alliance's goal is to destroy the planet, but da Vinci states such a task is impossible even with an Anti-Planet Noble Phantasm. Cursed Arm interrupts her, claiming to sense an intruder nearby despite Mash not sensing anything. Claming it to be an Assassin, Cursed Arm takes Ritsuka with him to find the intruder. Once outside though, he reveals himself to be Assassin of Shinjuku, a member of the Phantom Demon Alliance, impersonating Cursed Arm perfectly through his transformation. He takes Ritsuka hostage, but Artoria Alter and Jeanne Alter arrive to stop him. Assassin dodges both of their attacks, and makes his escape as Artoria Alter chases him on her motorcycle with Jeanne Alter following. Eventually, she shortens the distance, so Assassin sends some Hornets to attack her. After they're killed, Assassin sends out a spriggan he claims to be King Lear. Artoria Alter eventually finishes it off with Excalibur Morgan, but her exhaustion gives Assassin a chance to escape as Ritsuka passes out.

Returning to the hideout, Cursed Arm takes Ritsuka outside under the pretense of finding an intruder. However, once out there, he reveals himself to be Assassin of Shinjuku. He takes Ritsuka hostage, while Artoria Alter and Jeanne Alter chase after him. He repeatedly sends minions at them to slow them long enough for him to escape. Artoria Alter soon exhausts herself after using Excalibur Morgan to destroy King Lear. Assasin takes the chase to finally escape with the now unconscious Ritsuka.
Ritsuka later wakes up in Barrel Tower, the Phantom Demon Alliance's headquarters, having taken there by Assassin. There they meet the Alliance's leader, the evil Archer who reveals he used the Holy Grail to separate himself from his virtuous emotions. Deciding that killing Ritsuka would be fruitless since Chaldea would send another, evil Archer tries to make a deal with them. The deal is that he'll let Ritsuka to Chaldea in exchange for Chaldea not interfering with him. After evil Archer leaves, Ritsuka meets William Shakespeare whose been made prisoner by the Alliance. Assassin explains that they've been forcing Shakespeare to create monsters based off his works. After Assassin leaves, Shakespeare warns Ritsuka that escape will be difficult for them as the tower is patrolled by both Hornets and mass produced King Lears. He then suggests that the good Archer knew Cursed Arm was Assassin of Shinjuku in disguise, and let him kidnap Ritsuka. After Shakespeare points out the possibility, Ritsuka takes out a letter from Archer that reads they'll be saved and learn everything from their savior. Edmond then appears, reveals himself to be the help sent by Archer. Apologizing to Shakespeare that he can't save him right now, Edmond prepares to escape with Ritsuka when the alarm is triggered. Escaping to a rooftop after dealing with enemy forces, he tells Ritsuka not contact Chaldea now as their communications may be tracked by the enemy. Ritsuka then realizes Edmond isn't Edmond, which he confirms and reveals himself to be Sherlock Holmes. Sherlock reveals he was researching the probability of the resurgence of Singularities after the Human Order is restored. He continues that TRIHERMES warned powers from the distorted history would be leftover, strong enough to disrupt the correct history. Normally, the Counter Force would prevent them from manifesting, but history shifting to its restoration state created a gap for said powers to return. According to TRIHERMES' calculations, there is the possibility that one of those powers would appear in Shinjuku. Moving on from the subject, Sherlock reveals Archer to be his nemesis, James Moriarty. Returning down to the streets, he states he and Moriarty should have sensed each other when he entered Shinjuku. However, the good Moriarty is too weak to do that, so he had realize to Sherlock's presence by guessing his own name. Sherlock then reveals he had Watson depict Moriarty vaguely as impossible out of fear what impact his evil charisma would have on the world. He then explains the evil Moriarty got the power and the True Name when he split from the good Moriarty. As he becomes troubled by a good Moriarty, Sherlock reveals Moriarty let Ritsuka be kidnapped. Suggesting Moriarty should've deduced his presence by now, Sherlock says he'll reveal the true purpose of destroying planet before the rest of the group. A celebrity and some thugs then come to harasss the pair for food, but they're defeat by Sherlock in his Edmond disguise. Still in disguise, he then purchases twenty of some item from a merchant named Kaburagi. After the purchase is made, Ritsuka and Sherlock reunite with the others.

Returning the hideout, Sherlock introduces himself to the others, and Moriarty explains how Artoria Alter and Jeanne Alter beat him for letting Ritsuka get kidnapped. Having regained his memory, Moriarty reveals his True Name, and that he manifested as a Servant after being fused with a Phantom. Sherlock then explains how the Alliance's goal of destroying the planet is possible without utilizing outside forces by doing what Thomas Edison and the Lion King tried to do. After Mash explains Edison and the Lion King's plans to isolate their respective timelines, da Vinci and Ritsuka realize the Singularity is in a culled timeline. This means the Counter Force's protection is no longer activate, so the planet's destruction becomes possible. Despite being told it'll have no adverse effect on history, Ritsuka decides to save Shinjuku regardless. Sherlock then reveals the method by which the evil Moriarty will use to destroy the planet. The plan is to have evil Moriarty use the powers of the Phantom he's fused with, Der Freischutz, to load a meteorite into Barrel Tower, then fire into the planet's core as a magic bullet to destroy it. Deciding they need to eliminate Assassin first, Sherlock has Moriarty formulate a plan for the group. More Hornets then appears, with Assassin being disguised as one of then. Ritsuka removes their dress to shock Assassin into revealing himself as part of Moriarty's plan. Assassin identifies himself as Yan Qing, and fights the group. Sensing that he's going to lose, Yan Qing activates a bomb under the building to collapse it, prompting the group to escape. A thug, a Hornet, and a civilian then raise from the building's rubble, but Moriarty and Sherlock both deduce the civilian is actually Yan Qing. Fatally shot by Moriarty, Yan Qing reveals his fusion with Doppleganger caused his own personality to become muddled before disappearing. ShinjukuWP: Malignant Quarantined Demonic Realm (悪性隔絶魔境, Akusei Kakuzetsu Makyou?), alternatively the Shinjuku Phantom Incident (新宿幻霊事件, Shinjuku Genrei Jiken?) or Subspecies Singularity I (亜種特異点 I, Ashu Tokuiten I?), was the first of four major Singularities which emerged in the aftermath of the Human Order Incineration Incident. It occurred in Shinjuku, Tokyo, Japan, in A.D. 1999.

Setting

FGO Shinjuku

After escaping from the time temple following its collapse with Goetia's demise, Baal, one of four Demon Gods who escaped, sought revenge against Ritsuka Fujimaru, the human who thwarted the Human Order Incineration. Wandering for 3000 years, he eventually found himself in the culled timeline of Shinjuku in the year 1999. The city was filled with rampant crime of magical varieties, where evil consistently overcame good, forcing people to embrace the former just to survive. Baal soon discovered a way to fuse Phantoms with Heroic Spirits, seeing the former as valuable assets for his revenge. Fusion between Phantoms and Heroics Spirits was only possible due to the Counter Force being deactivated in Shinjuku with its separation from history. Baal would fuse Der Freischutz with James Moriarty, who manifested under the Archer class instead of the Caster as a result of the fusion. Seeking to finally thwart Sherlock Holmes, Moriarty forms an alliance with Baal, which would later be known as the Phantom Demon Alliance. He would advise a plan to destroy the planet, which would help achieve both of their respective goals. They plan to transform an asteroid into a magic bullet with Der Freischutz's powers, becoming possible only with its enhancement through the fusion with Moriarty. However, since crashing an asteroid into the planet wouldn't be enough to destroy the planet, they decide to construct a tower to act as a barrel to shoot the asteroid into the planet's core to destroy it. But in order to guarantee the asteroid is loaded into the barrel, Baal and Moriarty will turn it into Der Freischutz's seventh shot, said to kill an existence important to the shooter. To achieve this part of the plan, Moriarty devised to turn Ritsuka into said important existence, which Baal begrudgingly agreed with. Recalling Sherlock never goes full force unless against him, Moriarty erases his own memories, and creates a good personality for himself to trick his enemies. Baal does the same with his memories, and takes Moriarty's form, believing himself to be him. The two would go their separate ways, believing themselves to enemies while instinctively following their plan.

Acting as Moriarty, Baal gathers allies to him as well continuing his experiences of Phantom fusions. He fuses DoppelgangerWP with Assassin (Fate/Grand Order - Yan Qing), fuses Christine Daaé into a Coloratura (human turned automaton) for Phantom of the Opera, and fuses HessianWP and LoboWP together to create a Phantom Servant called Hessian Lobo. With them becoming his allies, Baal takes control of Shinjuku with the aid of Phantom's Coloraturas and a private militia called the Hornets. He also has William Shakespeare captured and imprisoned inside Barrel Tower, which had begun construction. Forced against his will, Shakespeare summons Phantoms of his own characters, which are then fused into monsters. Edmond Dantès is summoned into the Singularity in order to rescue Shakespeare. EMIYA Alter is also summoned into the Singularity under contract to kill Baal, and joins the Alliance as it gave him a better chance to kill Baal. Sherlock rayshifts into Shinjuku to confirm his research about remnants of the Demon Gods returning despite the Human Order Incineration being thwarted. Baal also fights Artoria Alter and Jeanne Alter in their respective territories on separate occasions, grievously wounding the latter.

History

Ritsuka Fujimaru arrives in the era falling from the sky, but they're saved an old man Servant. Landing on a nearby rooftop, the old man explains they're in Shinjuku, a city of villainy. He introduces himself as Archer of Shinjuku. Down on the streets, Archer protects Ritsuka from thuggish SpellCasters.[1] He explains the city is filled with traps after saving Ritsuka from a fake baby bomb. The pair eventually a group of Coloratura that are Christine Daaé's marionettes, which patrol and massacre people whilst singing. They try to sneak around them, but Archer accidentally alerts them. They escape after destroying a few when they run into the Colortura's controller, Phantom of the Opera, along with Christine. Archer destroys a nearby gas stations to distract them, so he and Ritsuka can escape. Escaping to a highway, Archer explains all Servants in Shinjuku have separated into their own respective territories, which the highway happens to be one of them. The pair are then chased after by giant wolf ridden by a headless person. The wolf is a Phantom, a fictious existence not strong enough to become a Heroic Spirit, thus unable to be normally summoned as a Servant under normal circumstances. The wolf eventually catches up, forcing the pair to fight it; Archer identifies it as Rider of Shinjuku. Archer proves too weak of a match for the wolf, so he tells Ritsuka to escape to Shinkuku Station, where they'll rendevous. Artoria Alter arrives on a motorcycle, and rescues Ritsuka while Archers holds Rider off.[2]

The next day, she leaves with Ritsuka for Shinjuku Station to find Archer.[3]

He then joins Ritsuka and Artoria Alter in the hopes of regaining his True Name, and returns to the hideout.[3]

The next morning at the hideout, the group are alerted by a sudden phone call. Answering the phone, Ritsuka learns from Edmond thatsoldiers led by EMIYA Alter are heading for Jeanne Alter's hideout at Shinjuku Gyoen. Archer reveals he was attacked by Jeanne Alter when he sneaked into her territory. Meanwhile, Jeanne Alter fights EMIYA Alter, and uses La Grondement Du Haine to force his retreat. Exerting herself with that attack, she is eventually found the group. She joins them despite her distrust of Archer.[4] The group are then attacked by thugs and their so-called "Super Chimeras". After killing them, the group are confronted by Rider. Jeanne Alter unleashes her Noble Phantasm on it on Archer's signal, but the flames prevent the group from escaping. They're forced to fight Rider, who can't escape either like Archer predicted. After Rider retreats, Ritsuka realizes the wolf is LoboWP. The group then decide to kill Phantom, the Berserker of Shinjuku.[5]

He reveals Phantom's base of operations is in Kabukicho.[5] Archer explains Kabukicho is guarded by hundreds of Coloratura that are constantly replenished. The group then leave for Kabukicho.[6]

After Artoria Alter and Jeanne Alter rendezvous with the others, the group escape Kabukicho.[7]

Assasin takes the chase to finally escape with the now unconscious Ritsuka.[8]

Ritsuka later wakes up in Barrel Tower. There they meet the evil Archer, who reveals he used the Holy Grail to separate himself from his virtuous emotions. He then tries to make with a deal with them. The deal is that he'll let Ritsuka return to Chaldea in exchange for Chaldea not interfering with him. He then leaves to give Ritsuka time to think it over. Ritsuka meets William Shakespeare, who is imprisoned and forced to create monsters for the Alliance. Shakespeare suspects Archer allowed Assassin to kidnap Ritsuka. He also suspects they were given a letter from him. Ritsuka takes out said letter, which read they'll everything from their savior. Edmond then arrives and rescues them.[9]

Escaping to a nearby rooftop, Edmond reveals himself to be Sherlock Holmes. He explains he was researching the probability of the resurgence of Singularities after the Human Order is restored. TRIHERMES warned powers from the distorted history would be leftover, strong enough to disrupt the correct history. Normally, the Counter Force would prevent them from manifesting, but history shifting to its restoration state created a gap for said powers to return. According to TRIHERMES' calculations, there is the possibility that one of those powers would appear in Shinjuku. Sherlock then reveals Archer is his nemesis, James Moriarty. Down on the streets, he confirms Moriarty let Ritsuka be kidnapped. He then returns to the hideout with Ritsuka so he can explain the true purpose of destroying planet to the rest.[9]

The plan is to have evil Moriarty use the powers of the Phantom he's fused with, Der FreischutzWP, to load a meteorite into Barrel Tower, then fire into the planet's core as a magic bullet to destroy it. Deciding they need to eliminate Assassin first, Sherlock has Moriarty formulate a plan for the group. Overlooking the information Sherlock gave him about Assassin, Moriarty orders the others to get some clothes. After defeating some thugs and their hacked Coloraturas, Ritsuka, Artoria Alter, and Jeanne Alter change clothes.[10] Changing into dresses, the trio enter a party hosted by Assassin while Sherlock and Moriarty oversee the situation through the transceivers they gave them. After Artoria Alter sends embarrassing photos of Ritsuka to Mash and dances with then, Assassin appears before the guests disguised as Artoria Alter. He eventually takes notices of her, and orders the Hornets to attack. Joined by Moriarty, the group defeat the Hornets followed by Romeo and Juliet. Fatally shot by Moriarty, Yan Qing reveals his fusion with DopplegangerWP caused his own personality to become muddled before disappearing. With Yan Qing now dead, the group prepare to return to the hideout when they're found by the newly recovered Rider.[11]

Confronted by Rider, the group see it has been fused with another Phantom, the Invisible ManWP, as indicate by its invisibility. After Rider unveils itself, Sherlock deduces the headless man riding Lobo to be the Hessian from The Legend of Sleepy HollowWP. Rider then under goes a class change into Avenger, and instantly targets Ritsuka as they're the human around. Unable to defeat it, the group decide who'll stay behind to hold Avenger while the rest escape. Jeanne Alter takes the task upon himself, so the others can escape. As she fights off Avenger, Jeanne Alter declares to it that it's hatred will never be satisfied, so she must kill it. Despite her valiant efforts, she is left fatally wounded by Avenger's numerous bites. Meanwhile, back at the hideout, the group formulate a plan to defeat Avenger. Knowing it'll flee if placed in a disadvantageous situation, the group decide they need to trap Avenger. Recalling Lobo died after falling for a trap using his dead mate, Blanca, the group need those to defeat Avenger as they're its conceptual weakness. While they'll be able construct a leg trap from the materials around Shinjuku, the issue is that no white wolf like Blanca resides in the city to lure Lobo. However, upon seeing Artoria Alter's dog, Cavall II, the group decide to use him as bait given his white fur.[12] Unwilling to let Cavall II be used a bait at first, Artoria Alter eventually reluctantly agrees when Cavall II gives his consent according to Fou, Moriarty, and Sherlock. Later, the group set up traps as Ritsuka and Artoria Alter on her motorcycle wait for Hessian Lobo to arrive. When it arrives, the pair lead it to a couple of trap, but it easily avoids them. However, Hessian Lobo is caught by the third trap when it stops upon seeing Cavall II. Taking advantage of the situation, Ritsuka and Artoria Alter fight Hessian Lobo before it can break free. However, before Artoria Alter can finish it off, Hessian blocks her attack after separating from Lobo. Hessian then throws his weapons away, and tries to protect Lobo, who bites off his foreleg and flees. Artoria Alter tries to give chase, but Sherlock stops her as he knows Lobo will die soon. After Hessian disappear, the group realize Lobo only wanted to go home but that desire became clouded by his vengeance. Meanwhile, as he wanders Shinjuku, Lobo finally remembers his desire to return home, and passes away upom encountering Cavall II again.[13]

Back at the hideout, Moriarty states EMIYA Alter is standing guard in front of Barrel Tower accompanied by more than 200 Hornets. Sherlock states they'll have to fight them head on as he doesn't when the evil Moriarty will draw the meteoric into Barrel Tower. Da Vinci then reveals a meteorite did fall to Japan in 1999 (the Singularity's year), but its gross weight of 136 grams is too small to destroy the planet. However, Sherlock reveals a C-Type asteroid with an average diameter of 500 meters called BennuWP was discovered and observed that same year, which he believes the evil Moriarty will use as his magic bullet. He then reveals Phantoms, while too weak to summoned as Servant, can have their respective abilities greatly enhanced when fused with Heroic Spirits. Da Vinci realizes cause Der Freischutz to consider celestial objects being under the concept of magic bullet. Moriarty explains her that fusion between Heroic Spirits and Phantoms is only possible in Shinjuku, which she agrees as the concept of Heroic Spirits fusing with each other is inherently impossible. Returning to topic of EMIYA Alter and his Hornets, Moriarty sends pictures of them to da Vinci. She lay out information on their formation and their weapons, which the same ones used to counter large Demonic Beasts. Realizing she's being targeted based on the weaponry, Artoria decides she can't use her motorcycle to charge in and disturb enemy ranks. While agreeing with a more defensible approach, she says they'll need a way to quickly close the gaps, claiming it's nigh impossible to breakthrough with EMIYA Alter present. When Artoria Alter says they'll need an impractical method, Mash recalls her and Ritsuka being launched by Arash during Camelot. Following this method, Moriarty builds a makeshift launcher to launch Ritsuka and Artoria Alter into enemy ranks after they're tricked by a decoy matching her Saint Graph. As Artoria Alter fights EMIYA Alter, Coloraturas hacked by Sherlock earlier appear and attack the Hornets. Moriarty then throws down a smokescreen, which Artoria Alter uses to quickly switch a Hornet with him disguised as one. However, EMIYA Alter sees through the ruse, but nonetheless lets Moriarty pass. He orders his men to continue fighting the Coloraturas, and to blow the entrance to the tower once he's followed the group inside.[14]

Inside the tower, the group fight through a multitude of enemies as they ascend the tower. Mash and da Vinci later detect EMIYA Alter's presence behind the group, so Artoria Alter offers to hold him back while Ritsuka and Moriarty go on ahead. But, EMIYA Alter doesn't move, so the group continue their ascent when they encounter MacbethWP. After defeating him, the group continue to ascend the tower, defeating more enemies along the way.[15] Reaching the top floor, they're greeted by the evil Moriarty whose been expecting them. He then declares he's been waiting 3000 years for this moment to his confusion. Dismissing that, evil Moriarty announces Bennu is already being drawn to the tower by the power of Der Freischutz before fighting the group. However after his disappearance, a Demon God manifests in humanoid form to shock of Ritsuka, Mash, and da Vinci. Having regained his memory, the Demon God reveals he's waiting for 3000 years just to kill Ritsuka. Despite knowing its a grudge, he found it unforgivable that Goetia's plan was overthrown, not by a Heroic Spirit or a similar existence, but by Ritsuka, a mere human. The Demon God then reveals that the destruction of the planet is for express purpose of killing Ritsuka. Sherlock realizes the Demon God had escaped the time temple to enact his plan while waiting for 3000 years. He reveals that Charles Babbage, as a subordinate to the Demon Gods, had figured out they had contingency in place in case the Human Order Incineration plan failed. The Demon God states after waiting for 3000 years, he found a way to fuse of Phantoms and Heroic Spirits, the former of which he found tremendous value in for his revenge. He then reveals his name to be Baal, and Sherlock asks him how much he and Moriarty were involved. Baal doesn't answer the question instead letting Moriarty reveal they're partners as he pierces Sherlock. Realizing Moriarty took a incredible gamble to win against him, Sherlock implores Artoria Alter to kill him. However, his request come too late as he is absorbed into Moriarty to gain his power. Seeing the group is confused by his sudden betrayal, he decides to explain himself given Sherlock is gone. He explains that since Shinjuku is in a culled timeline, it became possible to fuse Phantoms with Heroic Spirits. He formed an alliance with Baal to achieve their respective goal; Baal to kill Ritsuka and Moriarty to surpass Sherlock. Moriarty continues that as long as he exists as himself, he'll never win against Sherlock regardless of his plans. This unwritten rule between them continued even after they became Heroic Spirtis, comparing it to the Counter Force. Recalling Sherlock only uses his full potential when against him, Moriarty decided to join his side to lower his guard. He reveals he intentionally erased his memory and evil personality to create a good persona. Baal did the same thing, believing himself to be the evil Moriarty while Moriarty believed himself to be the good one. Suddenly, EMIYA Alter appears and shoots Baal, and reveals he was contracted to kill Baal. Knowing they'll be no repercussion regardless of the destruction created in this culled timeline, he decided to join the Phantom Demon Alliance as they had a greater probability of achieving his goal. Accepting his help, Ritsuka lets him fight Baal while they and Artoria Alter fight Moriarty. Despite his defeat, Baal declares his revenge has already been fulfilled, and thanks Moriarty for being his ally until the end. Baal then disappears after declaring Ritsuka will absolutely die.[16]

Suddenly, Bennu appears in the sky above Shinjuku as it became the magic bullet the moment Moriarty was determined to die. Moriarty reveals the six shots of Der Freischutz aren't enough turn the asteroid into a magic bullet. Mash then realizes the moment Moriarty protected Ritsuka with his life, they became an important existence. So adhering to the rules of Der Freischutz, the seventh shot, Bennu, will head for the tower as Ritsuka, the important existence, is there. Artoria Alter realizes getting Ritsuka into the tower was part of Moriarty, which he confirms. Revealing he became good to make Ritsuka vulnerable, Moriarty announces Bennu will be loaded into the tower in five minutes. Artoria Alter takes EMIYA Alter intercept Bennu, believing Moriarty won't harm Ritsuka now. Da Vinci asks the Chaldea staff to force the rayshift, but they report the seventh bullet strengthened the Singularity's causality, preventing them from rayshifting Ritsuka back. Asked by Ritsuka if he regrets his actions, Moriarity dodges an attack both he and Ritsuka sensed. The source of the attack is revealed to be the real Edmond. Moriarty then dodges an attack from Jeanne Alter, who survived her fight with Hessian Lobo by escaping into the sewers following Sherlock's advice to her. Jeanne Alter reveals that she and Edmond brought reinforcements, who are revealed to be Hans Christian Andersen and Shakespeare, whose rescue was why Edmond was summoned. Deducing Moriarty absorbed Sherlock to remain undefeated, Shakespeare and Anderen combine Märchen Meines Lebens and First Folio to summon the Great Detectives, a cavalcade of Phantom detectives. Although they cannot help physically, the detectives will give their strength to Ritsuka. Moriarty scoffs at the notion of detectives other than Sherlock besting him, but nonetheless uses the Grail to give himself magical energy equal to Demon God. With only three minutes before Bennu arrives, the group commence their final battle against Moriarty. Struggling against the group, Moriarty uses the Grail on himself once again. However, the detectives use this opportunity to grant Ritsuka their Noble Phantasm, Critical Word. Ritsuka uses Critical Word to unveil Moriarty as the culprit, which results in strength being taking away. While accepting he lost, Moriarty is nonetheless confused why he lost as his calculations favored him being victorious. Ritsuka helps understand that that he was actually holding back as he had thought of them as a important person he couldn't erase. Meanwhile, on the rooftop, EMIYA Alter uses Unlimited Lost Works to break Bennu apart from the inside followed by Artoria Alter destroying the fragments with Excalibur Morgan. With Bennu destroyed, the Chaldea staff announce they can now rayshift Ritsuka back. Accepting his and Baal's plan failed, Moriarty apologizes to Ritsuka for using their good nature against them. He tells Ritsuka to believe in the good Moriarty they knew, and makes a challenge to the detecives before they disappear. Asking that Ritsuka to remember to summon him, Moriarty bids farewell to them and disappears. After Shakespeare, Andersen, and Edmon disappear, EMIYA Alter tells Ritsuka and Jeanne Alter that Artoria Alter went somewhere before disappearing. Ritsuka and Jeanne Alter both realizes that Artoria Alter went to say her goodbyes to Cavall II before she disappears. After EMIYA Alter disappears, Jeanne Alter cuts off communications with Mash, and asks Ritsuka for a dance. Once they finish dancing, she disappears after saying goodbye, and Ritsuka returns to Chaldea. There Ritsuka, Mash, and da Vinci learn from a recovering Sherlock that Baal was only one of four Demon Gods who escaped the time temple.[17]
